Do hyphenated words count as one?
That depends on the required convention. State the rule or use the submission system's own count when it controls acceptance.
Why do two word counters disagree?
Check apostrophes, hyphens, URLs and invisible whitespace. Compare a short disputed excerpt rather than assuming one total is universally correct.
